'Kiša' is surely a later shtokavian development, there was no such word in Old Serbian, Old Church Slavonic or any other attested Slavic language. Proto-Slavic *dъzdjь is inherited from the Indo-European lexicon and it has cognates in other IE languages.

PSl. *dŭzdjĭ ← IE *dus-diu-: 'bad sky'
